He gave in to Sweden's Fredrik Lindgren, who finished first, ahead of Australia's Jack Holder.
It was the first time Zmarzlik qualified for the final at the stadium in Warsaw, despite having previously qualified for five straight semi-finals at the venue.
Maciej Janowski of Poland was ranked 10th, Bartłomiej Kowalski finished 13th, while Patryk Dudek came in 16th.
The competition in Warsaw on Saturday was the seventh Grand Prix event held at the National Stadium, but the venue is yet to see a Polish winner.
Zmarzlik is now set to compete in Germany's Grand Prix on June 10 in the city of Teterow.
