Maciej Lasek has stepped down from the role at his own request, the infrastructure ministry confirmed on Friday.
He will be succeeded by Piotr Malepszak, another deputy infrastructure minister who has been responsible for rail transport.
Infrastructure Minister Dariusz Klimczak said Lasek gave no explanation for his decision, only that the move was made at his own request.
Writing on X, Lasek described the project as "a relay, not a sprint", saying his leg of the race had come to an end.
He said he was handing over "with a clear conscience", having helped secure financing and lay the groundwork for the scheme to start growing "physically", rather than remaining at the stage of glossy presentations and unfulfilled promises.
Klimczak said Lasek had told him a key construction milestone was about to be reached: the most important implementation contract to date is due to be signed on Monday, covering the start of work on the airport terminal's foundations.
The minister said the contractor would then take over the site and break ground around late summer or early autumn, most likely September.
Lasek had held the role since December 2023 and has more than 25 years' experience in aviation.
Malepszak previously served as a CPK company vice-president and acting president between 2018 and 2020, and has worked in Poland's railway sector for years.
The CPK company, wholly state-owned, is responsible for Port Polska, which includes a new high-speed rail network and a central airport between Warsaw and Łódź.
A Łódź–Warsaw rail section is scheduled for completion by the end of 2032, with branches to Poznań and Wrocław following by 2035, running at speeds of up to 320 km/h.
The airport is due to begin construction this year, gain certification in 2031 and open in 2032.
