Firefighters were called out some 500 times as roads, basements and underground garages were flooded.
Traffic lights failed in many areas of the capital, adding to the disruption.
Parts of the Warszawa Centralna railway station were flooded, as was the downtown Trzech Krzyży square and sections of the Trasa Łazienkowska and Żwirki i Wigury traffic arteries.
Drivers struggled as the water rose to half the height of their car wheels, state news agency PAP reported.
Prime Minister Mateusz Morawiecki told firefighters and other services to work all out to tackle the flooding, public broadcaster Polish Radio reported.
